When I go to auto import, it gives me the message saying that there is a lot of files and I should use the 'move file' feature. I have this checked. It goes through all ~2k files I have and imports the hands just fine. However they never get moved and the target directory remains empty. Everytime I start PTO and go to autoimport, it goes through every single file. Is there anything I can do about that or will I just have to manually move hand histories out of the hand history folder? This is for pokerstars if that means anything.
Make sure you are moving the hands to a folder that is not a folder underneath where PTO is looking for hands. Also, if you are using Vista make sure you are running PTO and all poker programs as administrator.
Okay, I found the "problem" (mostly I'm just an idiot). I had not closed the auto import window yet when I checked the target folder and wasn't keeping exact track of how many new files PTO was finding, other then it was very large. I just checked the target folder again and it seems all the omaha hh files are in the target folder. The rest of the ~2k files are NLHE. Is there anyway to get PTO to filter out hh files that have hold'em in the name or something like that?

It already does that and skips non-Omaha hands during the import process, it just won't move them to the processed folder. Too many PT Omaha users also have PT Hold'em so PTO leaves the non-Omaha files there for PTH to pick up and move when the Hold'em hands are imported.
